My serial is xxxxx4xx5xxx and has the IR focus issue.  I've had it for 2 weeks from an authorized seller.
In -2EV of light my Rebel 550D was faster than the 5D3 (1/2s vs 1s).  In 1EV of light the 5D3 is faster.  The test was simple.  Fully depress the shutter simultaneously on both bodies to see which shot first (images were in focus). 

[The setups were different (5d3+600ex+70-200ii vs 550D+580ex2+24-70v1) but I found in previous tests that  combinations of lens and flash did not make a difference to the outcome.  Subject was a uniform tiled wall at 8 feet.]

I tested my 580ex2 and 600ex-rt on my Rebel T2i/550D and the Rebel is focusing at least 1/2 a second to a full second faster than my 5D3 in near pitch black at a blank wall at 8 feet.

What I noticed was regardless which flash the Rebel would focus during the 1st to 3rd IR beam pulse whereas the 5D3 focused on the 3rd or 4th pulse.  Most significant though is the Rebel pulsed the IR beam at a much faster rate than the 5D3.

Edit: Tested the St-e2 also with the same result.  IR pulses and focus are faster on my Rebel than my 5D3.

1.  Ability to choose Auto ISO when using Custom Control SET->ISO.  One approach would be press = auto iso, hold = choose iso (current functionality)

2.  Custom Control for one-touch HDR on/off.

Just received my brand new 5D3 today from Adorama and this was one of the first things I tested.  Two brand new Canon batteries first time ever charged.  Brand new Sandisk Extreme Pro CF card only.  The first battery at 48% charge was shooting bursts very noticeably slower than the second battery at 92% charge. This would definitely be an issue for sports shooters.
