I regularly use Mode 2 with my 500 IS II on a Wimberley mount and it works perfectly for panning and not-too-drastic ups and downs. I haven't tried Mode 3 yet.

Doing flower macros indoors with my 100 f2.8LIS, I noticed a distinct improvement with IS turned off. Further to comments about not hammering the shutter button and instead giving time for the IS to settle down, I am sure I accounted for this at the time (this was 3 years ago) but even so I would turn IS off for the simple reason I would hate to miss a shot because I forgot to do so.
