As was mentioned, there is no best way as there are way too many variables, but...
I have found that my best way is to preview the scene via shooting tethered while making adjustments as needed.

I might submit that it would have made more sense to install the feeder set-up closer to where you
shoot from or...move the tripod closer to subject and shoot tethered.

I am not that impressed...using my 1Ds3 coupled with a 180 macro lens with a 2X TC and extension tubes,
 coughing out 3X magnified images isn't difficult, then using PS CC for the stacking/merging process results
in images of impressive native resolution.      ;)

Hand built by my IT son..."C" and "F" drives are SSD's.  No trouble stacking 75 images!

I groaned and shook my head at the OP's query for it shows a fundamental misunderstanding of jpeg versus RAW images and the processing involved.  That being said, if your only interest is 7MP images (8x10), cooked in by the camera's PP software, then the reduced size will give a better IQ image than would a native 7MP camera.  I would question the motives involved, as accomplishing the same thing starting with RAW images will cough out a much better small image than doing it "in camera".

I do hope that you're not counting on getting increased resolution for your tethered shooting...that is limited by your camera's LCD screen's resolution.      ;)

I haven't forgotten...the Rebel, the 5D, the series of 1Ds's (including the obscene 8 grand for the last one).
I would do it all over again and, being a gear junkie, I still pine for the one just around the corner...
Because, with each one, I get all little better with this stupid hobby.    ::)

I gotta say up front that I'm a news junkie and watch tons of interviews...DPReview's interview was just about the absolute worst that I've ever read.  I was as if both of them was reading from a script, sans any kind of follow-up questions.

It would be interesting to see some sort of sales breakdown and cost analysis of Canon products...they do sell the most.  Trying to please the folks like us might not rate that high on their priority list.

My only lens for macro is a 180mm which manages to cough out superior images in spite of my ineptitude.
What would be the results if I were to use that lens on a new 7D Mk2?
Things like...minimum focusing distance, increased magnification due to smaller field of view, and whatnot.
