Just done some interesting comparisons with the MKiii and MKii. Am I doing something seriously wrong as my old MKii is sharper than the MKiii? Taken with 70-200mm F4
What AF mode did you have it in? Where you using a single AF point, or left it at the default which is use all? The 5d3 AF is substantially more complicated than the 5d2. It took me a good couple of weeks to really start having it be second nature to me.
Also, it could just be you need MFA adjustments. One lens on different bodies can need completely different MFA.
If you shot it at identical speed settings, was it shot from a tripod? Also did you AFMA the lens? I suggest you AFMA it and then shoot from a tripod and compare.
I just remembered neuro has some suggestions in his posts of yesterday (I think) regarding focusing with live view. Try to look up his responses on a similar subject...

Yes from a tripod. Same aperture same speed same ISO. MK3 was on 61 sensor but focused on the same point as the MK2. I will try the single spot as I am a little disappointed at this moment in time. I have been using the camera for about 5 weeks. The MK2 for 2 years. I have read that the faster you shoot with the MK3 the better the results has anybody found this to be true?
I had the 5d2 before it, and found my 5d3 AF is really amazing. If you're specifically wanting to focus on an individual spot I'd use the spot or area point expansion (4 or 8 spots around it as available for focus if the primary spot can't achieve focus).
Beyond that, it may still not be quite as accurate depending on if you need significant MFA or not. This can often be the difference between decent focus/sharpness and getting something tack sharp, depending on the lens + body adjustment required.

Most likely. Set up your tripod, but instead of using the phase detect AF, use Live View (make sure it's set to Live AF, not Quick AF - when you go to focus, if the mirror doesn't flip up, that's Live AF and what you want). Compare those shots. If the Live AF looks sharper than the Phase (viewfinder) AF, you need AFMA.
