That seems really odd unless it's not really accurate, by which I mean it might mean not compatible with multi-function shoe (MFS) only equipped cameras like the R50. IIRC, my ST-E3-RT (v1) worked on my R3, and I know my 600EX-RT flashes work as masters on the R3. So I don't see why the v3 of the old-style transmitter would not work on a current camera that has the MFS but also the old-style hotshoe pins. Unless Canon intentionally made it incompatible, which would seem counterintuitive in that it would be a (small) barrier to switching from DSLR to MILC.
To me they seem to have an identical feature set on the surface. The only thing I can think of is maybe improved resistance to wifi interference?

I've done a lot of experimentation with my flashes and have also opened a case on the issue (no resolution). The problem occurs sender to flash, flash to flash, sporadically typically in 2-3mins in my environment.
That's unlicensed spectrum used by different devices - like WiFi ones. Today most devices but some IoT ones usually can use both the 2.4 and 5GHz bands, the former allowing longer ranges, the latter higher speeds. The 2.4GHz band was the first used, and today the 2.4GHz band is usually a lot crowded in some places with a lot of WiFi access points, and it may be necessary to scan for less used channels - if any.
...It's not fixed. either with V1 to v2 transmitter, or the v3. Time will tell when the V3's enter the market. From what you described, the flash receivers would need an update to allow the receiver to instantly reconnect after the transceiver is power cycles, instead of crashing and tapping out.
