I was thinking since the majority of reviews are saying that the big difference can be see when shooting JPGs ....I wonder if i process a raw file in camera with the 5DIII OR 1DX if the JPG will have better noise since the camera processor is used? Anybody compared ?

The RAW file should contain all information available about the picture, so an external program could produce identical results.

If you look at recent high ISO JPEGs you will see a loss of detail which can be attributed to algorithms which "blur" the image in order to reduce noise. Since blurring confuses noise measurements it is hard to get an objective measurement on the noise level in JPEGs.

Use your own eye to decide if it works good for you.

One gets very limited control over how NR is applied in camera. I far prefer the results when using my own settings depending on the photo using something like Imagenomic Noiseware, which is a superior software btw..
